Atom Label Editor

The images/download/attachments/45331158/edit_label240.png button located on the Tools Toolbar enables the Edit Atom Label tool allowing you to

  • format the atom label and

  • replace/overwrite any atom/atom label in a structure with a (formatted)

                      • abbreviation group

                      • list/not list

                      • R group

                      • alias or

                      • pseudo atom

How to change an atom label

  1. Select the Atom Label editor tool images/download/attachments/45331158/edit_label240.png located on the Tools Toolbar or alternatively select this tool from the contextual menu.

  2. Hover the atom label and click to open up its atom label text field.

  3. Type the desired atom label text into the text field and/or edit the label.

  4. Click elsewhere on the canvas or click the green tick below the textbox to close the text field and set the new label.

Format

When opening an atom label field, a format toolbar will appear above it containing several controls.

The attributes that can be changed are listed in the table below.

images/download/thumbnails/45331158/symbol160.png The symbol map is active only when a text box is open for editing. The twelve most recently used characters appear at the top of the window. A character may appear more than once in his section if the versions use different fonts.

To insert a character:

  1. Select any character in the table to enter it in the text box.

  2. Click 'Insert'.

Please note that the Text attributes like font type an color can be set in the Format dialog box opened from the contextual menu.

Replace/overwrite

MarvinSketch automatically tries to interpret chemically the atom labels including the abbreviation groups (user-defined ones as well) and templates.

If this interpretation fails, a warning is thrown that the label will be considered alias.

Restrictions and tips on changing atom labels are summarized in the table below.

Atom/element

It is possible to change an atom label to an element symbol, however you can do it more easily placing the cursor on the selected label and typing the desired atom symbol.

The elements should be entered without explicit hydrogens.

Those elements which are used as abbreviated group i.e Ac, No can not be introduced using the atom label editor.

To introduce them simply overwrite a label by them in selection mode.

When formatting an element it becomes its own alias atom.

Abbreviated group

It is possible to change an atom label to an abbreviated group using the Atom label editor, however you can do it more easily placing the cursor on the selected label and typing the desired abbreviation.

Formatting is only allowed for default and user-defined abbreviation groups.

Atom list/Not list

Atom list/NOT list can not be formatted, only editing is allowed.

It is possible to change an atom label to an Atom list/NOT list using the Atom label editor, however you can do it more easily placing the cursor on the selected label and type the definition.

R group

Only the R groups in the query structures can be formatted and NOT those in the R group definitions.

Pseudo atom

Pseudo labels by default are displayed as italic text.
